Kudus halved the deficit with delicate flick to give his team some life.
However, Union Berlin responded almost immediately as Doekhi powered home Juranović’s corner to restore their two-goal advantage.
The hosts held to reach the last 16 of a European competition for the first time in their history as they beat Ajax 3-1 both on the night and on aggregate.
