The Hunters secured their first win in four games, breaking a streak of three consecutive draws, while the Porcupines extended their winless run to three matches in the league.
Midfielder Kofi Tompuo scored the decisive goal in the 27th minute, giving Bechem United all three points.
Despite creating opportunities to equalize, Kotoko was denied by goalkeeper Dari Aziz, who made crucial saves to keep his team in the lead.
This victory moves Bechem United up to ninth place in the league standings with 14 points after ten games.
They will face Berekum Chelsea in their next fixture.
Meanwhile, Asante Kotoko SC now sits in sixth position with ten points and will host Nations FC at the Obuasi Len Clay Stadium in their upcoming match.
