Salzburg took control early when Petar Ratkov gave the visitors the lead in the 19th minute.
Linz thought they had a chance to pull level, but VAR overturned a penalty decision in the 52nd minute.
Minutes later, Salzburg were denied a spot-kick of their own after another VAR check.
Baidoo then settled the contest with a confident finish in the 70th minute, securing all three points for the league leaders.
His goal takes his tally to five goals and four assists in 15 league appearances, bringing his total contributions to nine for the season.
